All of Chrono Trigger's music is great, but I have a particular fondness for the main theme... it's just so epic.
Since retro is anything before 2004, I'd have to say that Fire Emblem has the best sound track of any handheld game ever.
Also, Sonic Adventure 2 had awesome music IMO (Final Hazard boss music)

- Commander Keen: Marooned on Mars (I don't recall it having 'music' but, the audio was epic!)
